I am trying to setup a job that sends me an email when a trigger is inactivated (due to a file monitor trigger timing out). I setup a job, created a VisualCron trigger and checked all of the Trigger expired boxes. I then setup a task to send me an email.

This job never gets triggered when other Event Triggers on this server are inactived or deleted. I setup a separate trigger that monitors for a job being added or deleted just to test the VisualCron triggers and that one works fine and sends me an email as expected.

Does the Trigger expired VisualCron trigger work in version 5.6.9?

If you use the Expire tab it should work. However, it does not trigger upon failure. For next version we have added so the Inactivate Trigger works. This is triggered if the Trigger fails or the Job is inactivated for some reason.
